Lemme keep this simple.

A long-lived problem: mute bypass.

A server developer told me it is incredibly easy to stop mute bypass. In simple terms, make it so the player can't use the commands /broadcast /me and /minecraft:me when muted, so they can't bypass mute.

I don't think that'll work since our shit is old as fuck. It's easy however to just disable the /minecraft commands completely, although I don't think the staff want that done either.

I still dont know why we dont just update everything. That way, we might be able to implement these things once in a while.

Updating the plugins won't make it any easier to implement this, in fact it will make it harder because the newer plugins are more convoluted and bloated.

I'd like to add that those aren't the only way players can bypass mute, they can also spam tpa, afk, faction commands, etc. and the list goes on. Would denying players these permissions needlessly punish them by making mutes more severe than they need to be? Someone who bypasses mute will be moved to a higher punishment level anyway, so this will only harm players who would not have bypassed mute.

The idea that updating or adding in new plugins would make effective muting more complicated is quite frankly, misguided. Simply make a muted role, specifically block access to all commands that allow people to communicate, and done. It's that simple.

Also, the whole point of a mute is to prevent another player from continuing to harass or bother other players, the concept of "making mutes more severe than they need to be" is silly. If players can abuse something while muted, then they shouldn't have access to that something, full stop, no ifs ands or buts. The server has clear rules, and players should understand that when they break them there will be consequences.

At the same time, if you already know that players are abusing things like tpa spam, you could place a cooldown on those commands so that players can only use them every 5 seconds, for example. This is another easy solution to that problem that would allow muted players access to more commands without room for abuse.

That would require work, as in changing ranks whenever someone's mute is over. The cooldown would be useful, since most players don't have access to /tptoggle.
